Abstract: Mycotoxins, a group of toxins structurally related to secondary metabolites are produced by some fungal strains. It is mainly produced by filamentous fungi, including Trichoderma, Aspergillus, Chaetomium, Penicillium and Rhizopus, existed in agricultural products. Illustrating the genome sequence information of the pathogenic microorganisms in agricultural products, is essential to reveal fungal specific genetic traits. Until to December 2013, a total of 204 species in Ascomycetes and 62 species in Basidiomycete genomic information had been sequenced or published, genomes size from approximately 30 Mb to 40 Mb. This review here provides an overview of available genomic information of toxin-producing fungal or virulent fungus, summarizes the recent development in genome sequencing strategies and main fungal produced mycotoxin, and proposes the future direction of the comparative genomics research on fungi.
